When Nina Sharp takes the mysterious disk back to the Massive Dynamic lab, she asks about the progress they have made with John Scott. The Lab technician states "We finally stabilized the link, and we've been pulling information from the disk for the last 72 hours". Does John have a disk implanted in him as well, or are they just downloading his brain?

Well, the DEA agent had that little orange disk, so what's to say that John didn't have something like that implanted in him?
Those disks seem to hold the capacity to hold info and transmit it as well. I think he did have one...all the info was being down loaded.

Johns not dead. I think he's just in a induced coma so MD can try to pull information out of his memory. If you go to the episode where Olivia goes in the tank dosed with drugs when she finally see's John in the dream or whatever you would like to call it a gravestone in the back reads "he's still alive." i think we'll see John back on the show soon enough!
They're using the same technology that allows 2-Pac to continue to release albums!
I don't know what they're downloading but he sure grows chest hair fast. See pilot episode when he is in bed with Olivia.
Could be incredibly false but what if they're live-streaming Olivia's thoughts? Clearly we've seen there is a present-time connection between Olivia and John's psyches. What if MD is keeping tabs on the FBI Fringe Science investigations this way?
